If your FTP progam is not connecting properly, here are some possible reasons:
1. Your firewall could be blocking it.
2. Make sure you have the IP address in your welcome email for host name (only the numbers don't add ftp, www or anything else).
3. Make sure your username and password are the same as your control panel username and password.
4. Some FTP programs require a path in order to connect. Your path would be /home/YOURUSERNAME/public_html

Could I get some alternate ports here? Cpanel has an alternate port for when it's blocked surely there is a list of probable alternate ports to use for FTP.

No, there is no alternate port for FTP. Just port 21 on our shared servers.
If you have a VPS or dedicated server, then you can either install another FTP daemon or configure the one that is already installed to use a non-standard port number.

Also a recent (9/1/11) update to the system has meant all FTP usernames MUST be in lowercase (e.g not eYt45@domain.com but eyt45@domain.com
