I am able to connect to the site with dreamweaver. I have downloaded what is on it and the remote files tab on Dreamweaver shows the files that I uploaded but I do not see them on the cpanel file manager. I can however upload files to the file manager and they are there. What am I doing wrong?

Likely you are connecting to a domain name which does not resolve to our servers.

Please try our server's IP address in place of your domain name. Read the related article information about that setting.

Finally, if you still cannot connect, please call us or join our live chat.

To actually publish it all go to Site | Put or Ctrl+Shift+U

My welcome email has urls, but IP addresses. Using dreamweaver, I'll need an ip address for the ftp upload or a fqdn, such as ftp.oursitename.org. What do i need to do?

HostGator
Any FQDN which resolves to your HostGator server should work.

Try ftp.yoursitename.org, then try www.yoursitename.org.

its possible to use any other software to edit my site?

HostGator
You can use any software you like.

WARNING: It is risky to edit your site design in any program besides the one used to create your site. Switching to a different brand of editor can cause corruption in the source code.

I recommend importing to your new editor and publishing to a test folder to be sure there is no corruption (like your text suddenly has weird symbols or the page layout is not the same).

What about if site was created w/dreamweaver 3 or CS4 and the new update software is Dreamweaver HTML5?

HostGator
Should be fine as long as both are Dreamweaver. It is the software developer who must test backwards compatibility and compatibility with other HTML editors. I cannot guarantee anything; you should consult the developers (Adobe).
